Sounds like it could be issues with the Maximus daemon that's meant to
give you the extra few vertical pixels. I still haven't found out how
it works and its source isn't loaded with helpful docco.

Quite a few Gnome apps work well with it. Qt apps mostly don't and I
seem to recall that OOo has its own special GUI thingy.

I'll be most interested if it is due to Maximus and even more
interested if you find a fix for it.
