No, you only need to stop Samba before you run 'make install', it is at 
this point your Samba binaries etc will be replaced.

The first command (./configure) needs to match whatever you used when 
you first installed Samba.
The third & fifth commands need to be whatever you use to start & stop 
Samba.

Should do, what you are going to do, is what a distro package update 
would do, replace the Samba binaries etc with newer versions. I updated 
my two DCs on Sunday in this way.
