I'm not sure, what you mean. You are not very detailed.

You have 4.0.9 on your old harddisk and want to copy the complete Samba
installation to the new disk that has 4.1?

I would recommend that you copy the complete OS including all databases,
configs, etc. to the new HDD and then upgrade to 4.1.x:

If this is not what you want, then please be more detailed about your
current situation/installation and what you want to achieve.
