Also had these site renaming and moving issues, it had stopped working
at around 4.1 release time.

Can be you have a few left over dns entries in

_tcp.[Sitename]._sites.DnsDomainZones.domain.local
_tcp.[Sitename]._sites.dc._msdc.domain.local
_tcp.[Sitename]._sites.gc._msdc.domain.local

pointing to ad dc's at different sites, remove these to make sure the
correct ad dc's are always contacted.
It may also fix your replication issues.
I only get replication errors for sites trying to replicate their
objects with other sites to whom they are not directly connected, means
site-link-bridges are not working, but replication agains default first
site works well.
