My feeling is that yes it has something to do with the resource fork files since you are right, thats what is different when copying files through the Finder vs. the terminal. But I've already barked up that tree as you put it. There was a guy in the newsgroups who was intentionally vetoing the dot files just because he didn't like all the clutter and he was having problems pretty much exactly as what I'm seeing. He figured out he needed to quit vetoing those files and that fixed it for him. Problem is, I'm not vetoing anything.
Dot files are "hidden" by default, I don't know why it would matter but I'm going to try a "hide dot files = no" today.
