Is this happening only on Linux?  If yes then ignore the rest of this.

I had a problem with a scanned doing inconsistent intensity across the page which turned
out to be a dry joint on the connection to the fluro.  If you put on some welding glasses
on (:-)) and watch the light move across the page you might see it changing brightness.

Of course if the gradient is at right angles to the gantry travel it could just be a bad
fluro.  Once again you should be able to see that if the brightness varies along the tube.
