All DC's are equal, there isn't really one that is called primary and 
there isn't one you could describe as a backup. The best you can say is 
that one DC has the PDC_Emulator FSMO role and the other doesn't, but 
you could transfer that role.

I take it that these DC's are Samba AD DC's and if they are, are they 
both running an NTP server ? and if they exist, do these NTP servers 
point at your pfsense machine ?

By default, Windows domain members will use the the computer with the 
PDC_Emulator FSMO role, provided it is running an NTP server.

I suggest you re-read the wikipage I pointed to earlier and double check 
everything.
