As I understood this sentence, you don't have a Samba problem, but a 
booting problem.

Either Clonezilla has changed the UUID of the harddisk or your grub is 
fixed to a specific /dev/...., which can vary on every boot (also on the 
same PC).

have you checked Ubuntu's Boot-Repair?
