So the Registry keys for Win 98 are:

[HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Internet
Settings]
"ProxyEnable"=dword:00000001
"ProxyServer"="proxy.domain.name:PORT"
"MigrateProxy"=dword:00000001
"ProxyOverride"="<local>"

For me it works great
