Ouch, the dot dir was indeed coming from the current directory, not the
relative path prefix.  In my testing those 2 directories happened to have the
same ownership and permissions, so I didn't notice that.  That bug is now fixed
in the master and b3.0.x branches, so the fix will first appear in 3.0.9.
