Windows client

My experience working with a Windows client with a Windows Server has not
been all that great.  In most cases it is not the client itself it is just
the typical pain that you experience when trying to run an open source
product on Windows.  Our biggest issues with using the windows client and
server combination was with fragmentation.  This is nothing to do with rsync
it is NTFS.  To make it clear we were using CwRsync which is merely a nice
package of minimal cygwin and rsync.  We had good success running the client
with a Linux server.  The only issues (which were big ones) was dealing with
the whole windows ACLs and policies.  But to save the data from a crash I
think that is a pain worth enduring.

As to your specific problem I have never seen that before and we routinely
worked with files in the 10GIG plus category.
