keep getting these errors

By the way, I've been looking around for permission problems or having a
file on 2 file systems or anything weird but I just can't see why I'm
getting these messages all the time for the same directories.

Most likely because you are running an old version of rsync.
You don't say what versions you are running but this sounds
like an old problem that would be resolved simply by
upgrading to current (2.5.6).
