Can you run top in a terminal that's above other windows and when you
get the pauses, see if you get CPU spikes (and if so, what, Xorg or
gnome-shell?), and see if wa% (waiting on disk access) comes into play.
Maybe vmstat to see if you're constantly swapping in and out?
