Just an update.

Console, SSH and gnome do the same thing

I have also discovered the message which may be the cause and is also a
issue in itself.

Jul 17 08:48:37 [snip] rtkit-daemon[2341]: The canary thread is apparently
starving. Taking action.
Jul 17 08:48:37 [snip]  rtkit-daemon[2341]: Demoting known real-time
threads.
Jul 17 08:48:37 [snip]  rtkit-daemon[2341]: Successfully demoted thread
2339 of process 2339 (/usr/bin/pulseaudio).
Jul 17 08:48:37 [snip]  rtkit-daemon[2341]: Demoted 1 threads.

and when disabling pulseaudio (which is not required), it continues

Jul 17 10:00:54 [snip]  rtkit-daemon[2341]: The canary thread is apparently

Jul 17 10:00:54 [snip]  rtkit-daemon[2341]: Demoting known real-time
threads.
