I've been using openSCAD (http://www.openscad.org/) to do the 3D designs 
for my makerbot. There is an ubuntu PPA available as well. It takes a 
little bit of thinking about how you can achieve what you want to do, 
but there are some good introductory posts from people using it for the 
first time.
