Couldn't you just start it as a service for runlevel 5?  Just set up a simple 
start script, and do the appropriate symlinks.

Alternately, since it sounds like this is over a lan, you could drop VNC 
altogether, and just use Cygwin/X. (I'm assuming that you are connecting from 
Windows, since otherwise what is wrong with ssh -X).  A huge number of 
improvements have been made to the port of X to Cygwin over the last 12 
months or so.
