Logging out of GNOME from the command line

killall -9 gdm

works pretty well for me.  Of course, that's not quite the 'log out' you
had in mind, but it gets X back on it's feet.

if you are on Debian (and who wouldn't be), then

/etc/init.d/gdm restart 

should do the same thing.
